I have noticed two issues when regenerating categories since the last few upgrades:

Moderators - Should subcategories inherit moderators from their parents?
I had it set to yes as it has been for years. I had myself set as moderator in a top-level category and upon regeneration it overwrote all moderators in the sub-categories and replaced them with me thereby removing all of the category / sub-category moderators. Before the last few upgrades, I was able to regenerate without it replacing the moderators to the top-level moderator.

Updates - Number of days to mark articles and categories as updated:
I have this set to 21. Upon category regeneration it removes the updated marker from the categories regardless of when the category was updated. It does still show the articles as new and as it takes just over 24 hours to regenerate articles I have not tested it to see if the new marker stays.

As for updates, after regenerating it removed the updated marker from one of two top level categories which had one... but that seems to have been appropriate since it was last updated July 26th.

If your updates are nested several levels deep, I see something which could cause those to be lost.

On the updates - I will have to wait and see the next time I regenerate categories if what I now think happened is correct. It looks to me like it is removing the updated notation from the higher level categories.

Example: United Stated --> Illinois --> Pike County

I think the updated marker stayed on Pike as that is where the article was actually placed but I know it was removed from Illinois and United States when the categories were regenerated. Of course this was site-wide not just this specific category/subcategory.
