How can I change the default template to change the display order..?

unfortunatly I think its too old to be relavant.

I would like to display Sponsor links first, then reciprical links, and finally regular links.

Sponsor can be separated while still mixing the other types... but you say you want recip above regular, so you don't want to mix the types at all. Go to Admin Panel -> Settings -> Links and set "Mix link types?" to "no"... after you do that, they'll be grouped as in the template.

Also the 4.1 series is three years old and no longer supported. If you're really using it still, upgrade.
