What version did you upgrade from?
I don't see how an upgrade could've altered it, but check your "main index" template. You should have an area that looks something like this:

and yes I've checked the main index and I correctly have that part of code.

Note to others: this was a bug occurring when the 'show subcategories on front page' switch is off. Fixed.
